"All Exalted suffer from the Great Curse" does not imply that "the gods suffer from the Great Curse." Gods aren't Exalted, and the curse didn't use the gods as a channel through which to afflict the Exalted. (Not that the exact metaphysical parameters of the curse are relevant to actual play; it isn't something we plan to discuss in detail.)

Then wouldn't that imply that the Gods themselves suffer from the Great Curse? Exigents came after the first conflict right? I mean since the Unconquered Sun has to use the other God's essence to create their exalt it seems to be something that would have been created later. Or did it happen during the war?

Yes. We're increasingly moving towards a position that all Exalted suffer from the Great Curse.

If so, how 'strong' is their manifestation of the Curse compared to other Exalts?
As always, varies from Exigent to Exigent.

To clarify, the so-called "Charm matrix" in Exigents will provide guidelines for homebrew. It will not provide formulas where you can input certain values and get a fully formed developer-approved Charm. You will always have to use your own judgment.
