Future societies will have their myths too. Humanity, when we leave the Solar System will bring the Gods with us, if only as stories. How would you set up a Scion game set on a recently colonised world several light years from Earth?

I tried to run a Scion game in space, borrowing heavily from the game HELLAS (very heavy Roman\Greek bias).
It didn't get too far, mainly because of my work schedule changing, so I cannot give you too many details.
The players chose scions of Hermes (Pilot), Hephaestus (technopathic genius with access to Atlantean PSP), Ares (CQB Specialist and Tactician), and Apollo (captain with "Fusion Gloves" that let him hurl plasma).
It doesn't work too well out of the box, but if you squint real hard in dim light, you can find ways to make it fun.

I tried to run a Sci-fi ish all Norse game where Earth was Midgar and the other 8 worlds were other planets but It didn't get off the ground because I got bogged down in trying to include the other Pantheons while still trying to keep in more Norse theam

If I were to try something like that I might first run a modern game where the players are pushing humanity into space. The myths and legends of the future Sci-Fi space colonists would then be those of the first game.
The alternative might be to take an existing setting and rework it for Scion and use that as the Myths of your Sci-Fi setting. Reimagine Ender's Game through the lens of Scion and have the tale of Ender be your myth.

My next campaign will be Scion with a Shadowrun-like timeline. I don't see the need to complicate an already precarious system with add-ons for gear. I'll basically be using the default Scion system with the addition of cybernetics. A PC's epic attributes (and possibly some boons) can either be a result of cybernetics or birth. Mechanically there's no difference.
For mortals, cybernetics will allow them to gain very low levels of epic traits. At first it'll be limited to 1 dot, but advances in technology can raise that to 2 or even 3. For mortals you'll have to either get the auto success or the knack, not both.
Gear will also be the same, but "futurized." Instead of a .38 special you might have a Flechette Pistol. Same stats, different package.

I'm planning a campaign where some pantheons join their powers to create a new planet for them, so their cultures can start anew. Meanwhile, others pantheons are planning mass cataclysm of the Earth, so they can send humanity back to their roots and guide them, without screwing up this time.
Huh. Now that I think about it, it's not so much Sci-Fi, but rather some sort of post-apocalyptic setting.

I would very much like to hear more about your premise. How recently colonized? How many people live on this world? Did they come across ancient structures similar to those found on Earth erected to honor the gods of their mythology? Have the gods only recently reached out to humanity? Did they do so before humanity began to explore the stars? Tell us more! MOAR!!!

I was thinking of experimenting with things when Scion 2nd Edition comes out to have the Titans have been created by man akin to the Supergods comic book. The gods were then subcreations of the Titans. Project into the far future where the Titans have been imprisoned in a subdimensional tesseract sort of thing. The Titans are then let loose and the gods, in their own subdimensions are being attacked. They then activate the genetic potential they seeded in the galaxy and thus, we have Scions. I have always enjoyed the ability that spacefaring has to be able to make up a planet and have the character be from there. You can then do a top-down creation of the planet if the players want to explore it rather than try to do a real life city, especially if the player knows the city more than you.
