That depends entirely on the kind of story you're trying to tell, the fluff you're willing to use in how those merits are applied and whether or not the devs think anything beyond Order Status and mundane merits are really necessary to manage Order assets. For the most part I think that the merits that already exist and the new Order Status merit effects will probably function just fine. I'm having difficulty imagining a scenario where they won't anyways.

My assumption was that the Cryptopoly and its equivalents would be folded into the Mystery Cult merit.

I could see that each Conspiracies cult works in the way "it has a two three-dots Mertis, two-dots Merit and two one-dots Merits", but still we don't have rules for "Triple Moon Tample own favors for Bunkier Hill Boys and has some strong standing in Maidens Chapel church". This kind of things...

I coulda sworn that was spoiled and it was all lumped together, but I couldn't find it. Still, rest assured this will be addressed. (If they miss it, every single developer earns 10 lashes with a wet noodle. You have been warned.) I am pretty sure it will be lumpen as Tiresias suggests, with possible tweaks, like the sanctum merits.
If a cult has ties like that, and members can access them based on initiation, (not all cults work that way, remember) then these are simply those provided merit dots of the cult itself.
If you are trying to replicate the official and unofficial power structures, that's pretty much the other social merits applies as normal. Contacts, Mentor, and Allies merits on PCs and NPCs work fine for unofficial relationships. Rank is handled by the Status merit, as a rule, so that seems fine.
(I think Status and Mentor are still GMC merits, but I don't feel like checking)
Is there something more specific or, for that matter, elegant that you wanted to see? I'm trying to understand the concern.
Grump, grouse, and/or gripe.

In Silver Ladder book one connected group can ask favors from other groups - like a Triplet Moon Temple asking Bunker Hill Boys from my example. Each group has they own cell Merits and use them for helping other group. If this kind of thing will be in the 2ed corebook?

Cryptopolies were a little odd in that you didn't buy them as a Merit, you bought the person running them as a special kind of Retainer who had a number of social Merits that you could use through them; the Cryptopoly rules were guidelines on which social Merits would compose a conspiracy and how they were supposed to connect in-character, as well as how you could map a network of them (through the fact that among the Merits you could assign to your Illuminate was Allies or Contacts in another conspiracy).

I want to see Constantine on the list of recommended media. It's the closest thing to Mage: The Awakening: The Series we're ever going to get.

Hellblazer is the original. John Constantine, nicotine-stained, trenchcoated asshole demonologist and mage, has been the character other occult detectives are measured against since he was a side-character in Swamp Thing. His jackdaw magical style fits Awakening‘s mages, but it’s his sheer inability to let a mystery go despite the ever-increasing fallout for those around him that really make him stand out.

I wasn't sure if that was the actual list, or just recommendations that might or might not make it into the book.

They retconed Atlantis to be a symbol tacked on a theoretical civilization before the universe broke. That was basically that one major issue I had with the setting, now since it's gone I rejoice.
“I am absolute, I am perfect, I am supreme. I shall be eternal. My tragedy, is that there is no other fate for me. My powerlessness was that I couldn’t subjugate my journey to the gods, while dreaming of rebirth at the end of distant time, like other pharaohs.” Ramesses II, Fate/Prototype: Argent Fragments.
